[Bug] My Mega Starters got reverted after exiting Citra.

Playing a randomized Pokemon X Nuzlocke and got Mega Gardevoir for my first starter and Mega Heracross for my second starter. Both lost their megas after exiting Citra and am not sure how to fix this problem.
