Can easily cause extra white space to be outputted if left in.

Yes indeed http://www.php.net/basic-syntax.instruction-separation

Most of the new files did not have the rouge closing tags, this must've been there since the last decade, well spotted.

I rolled a patch towards this, now if I can only find the attach button.

shrug I guess this serves the same purpose: https://github.com/downloads/nickl-/CSSTidy/CSSTidy-8-remove-closing-php-tags.patch

Also ensured new line at the end of all files to get diff to stop whining.
