Stop_times with less than two stops for a single trip are excluded. Ensure that those trips are also excluded from trips.txt:
09:30:01.883 WARN (GTFSPatternHopFactory.java:405) Trip <Trip 1_JPS_1-NTN-_-y05-1815512-158-19-I_MondayToSunday_1727> has fewer than two stops. We will not use it for routing. This is probably an error in your data
