Timer functions not working after waking up from deep sleep

I am working on a project that requires the device to be put to deep sleep for certain amount of time and then wakeup. After waking up none of the Timer functions are working.

The device is operating in Class-C mode and I want the device to open the Rx window and receive data from LNS when it wakes up.

Any help will be appreciated.
