If you pass --extra=../index.ddoc, the generation script attempts to assemble this to ...index.html.

Perhaps if combined with an implementation of #12, any files that are passed as extra files should just be placed in the root? For all other files, you can structure them correctly by using modules.ddoc and the project path to the script anyway.
