Input problem with Switch Pro Controller

I'm using a Switch Pro Controller, and when I run the patched file or the cheat code method, the analog stick doesn't move the character. Instead, it rotates the camera left or right (when I press left and right respectively). Up and Down on the joystick don't do anything.
I've tested this in the most recent stable builds of melonds, and desmume. Both end up with the same problem, showing up in the same way. When I turn off the cheat code, the analog stick returns to functioning correctly (as a d-pad).

It sounds like you didn't get everything configured with the emulator. The AR code puts the camera controls on the D-Pad, so if the analog stick is rotating the camera, then you need to change the button mapping in Config -> Control Config. I'd suggest moving the emulated D-pad to either the controller's D-pad or right analog stick. Conversely, if the character isn't moving with the analog stick, then you need to configure the analog stick input in Config -> Slot 2 (GBA slot). Make sure the slot is set to "Analog Stick" and configure the analog stick input there.
Let me know if you still have issues after this, and I'll look into it further.
Okay so I messed with it some more, and now I can get the analog stick to function (yay) but there's a few other small problems. First, it feels like I'm only getting Yoshi's movement up to like 90% of his top speed? And second, whenever I release the control stick, Yoshi will always orient to face towards the camera. Anything I can do about that?
I have the same problem here, the characters seem to not be able to go into their running state no matter how far i tilt the stick.

Increase the deadzone in the GBA slot in the emulator and calibrate your analog stick with joy.cpl (a file on your computer, if you use windows.)
That should fix both of your issues, hopefully.
