Make Dockerfile rolled back to release 1 for source separation

Currently, the repo is not backwards compatible with the source separation code. This needs to be fixed either in the Dockerfile or the the shell script building the docker container.
We need to update the docker build script.

Would also need to rename the shell script for it to something more descriptive...
