Mapping files not being linked from main run

If you run a main vs. control analysis run, it still generates the mapping files over again, rather than linking the maps directory from the main output.

I'm not sure what went wrong with my test earlier but I have verified that the mapping directory is, indeed, symlinked when a main config file is provided, and that mapping files are not generated again.
