Index Building Problem- multiple .bt2 files

Hi,

I have noticed that my index contains multiple .bt2 files. However in the GUAVA user interface, one can only select one .bt2 files to run as reference during the alignment process. I am also very new to coding, so it is possible that I am overlooking something implicit. Can someone please clarify how to align with bowtie 2 through the software given that there are multiple .bt2 files.
