Rework test cases that used averagePrevalence output

Several automated tests that checked that prevalence works correctly now fail after the averagePrevalence output was removed in issue #466

The tests can be spotted by cd'ing into CEngine/modules and typing make check. Some of the tests will FAIL with a message saying "should contain a variable named averagePrevalence".
