deprecated fmsio remains in the dycore

Describe the bug
There is still some use of deprecated fmsio subroutines. These need to be removed or replaced with fms2io.

To Reproduce
Compile SHiELD and SHiELD solo with the branch in this FMS PR
You will get compiler errors relates to subroutines that do not exist.

Expected behavior
SHiELD and solo should compile.

Testing on gaea c4 with intel
