Batman: Arkham Asylum - When downsampling the mouse cursor isn't locked to the game window, goes to second monitor and picks up clicks

Is this a problem inherent to downsampling while using two monitors? Or is it only specific games that have this issue? I've seen the issue in Borderlands and Final Fantasy XIII as well and It's pretty annoying because every time you click and the mouse pointer is on the second second monitor it's stealing away the focus from the game window, thus minimizing the game.
