Given that courses are to be distributed as tarballs, I imagine they could take the form of source code tarballs associated with github releases. This suggests one repo per course. Since there are no limits to the number of repos per account or on the number of collaborators per repo this poses no problem.
Release tarballs excepted, github supports only zip file downloads of repositories.
