PhyloFun_Rccp

Install

  • git clone git://github.com/asishallab/PhyloFun_Rccp.git ./PhyloFun
  • R CMD INSTALL PhyloFun

Test

  • cd PhyloFun
  • Open an interactive R shell with R and in it type
  • source("testCptsRealLive.R")

This currently is the “best” running experiment. It only leaves the Rcpp::List empty:

  • in above R shell after running the test type ls and check contents of R list cpts.p

The Rcpp Code

The OpenMP using C++ code can be found in file src/rcpp_phylo_fun.cpp function conditionalProbabilityTables(…) starting at line 91.
