If I disable the plugin and then switch manually to dark and then back to light mode:

What Unity version are you using? Internally, I'm just calling InternalEditorUtility.SwitchSkinAndRepaintAllViews(); to switch the theme, Unity does the same from their source code.

I'm not sure if the plugin itself is the problem/can actually fix this.
