Bug: Battle tower stealing pokemon.

Had an issue where after I played battle tower it stole my aerodactyl. It was the pokemon that wasn't chosen of the 3 for single battle. It also bugged all of battle tower teleporting me all places around the map after a succesful battle tower run.
Saw someone else discussing this; looks like it's related to an issue with the party not being loaded after a run? Flagging that for when I get back to looking at it.
This is still a thing, any solutions?
I just lost the other 3 mons of my main team...
I entered the tower the first time after finishing normal storyline...
I have a Bad Egg in my team instead now...
My save game and spent time is dumped...
To everybody, create a backup of your savegame before entering the battle tower.
Just happened to me. Lost three pokemon. Thankfully they're re-catchable.
