Hello, i want know how i can include an JS file on checkout page at Shipping step.

This is not specific to Clean Checkout: you would do it exactly the same as you would for the normal Magento 2 checkout.

Suggest you ask this question on the Magento Stack Exchange ;-)

Actually, I'll re-open this because it might make a nice addition to this module as a feature. No idea when I'll be able to look at this though. Pull requests of course welcome.
