Rethink repo structure

The filenames don't make sense anymore. There are has_ functions in check_funcs.py, check_function() and check_object() are in their own file, some has_ functions are in the test_funcs folder (my fault) etc. When we tackle #293 and #292 we should also consider improving the overall repo structure (and documenting it!)
