Problem loading pgfplots

Thanks for the template, looks great.
I am having trouble loading pgfplots: 'Option clash for package xcolor'.

I understand it has something to do with the order in which the options are loaded as discussed here. I tried adding table=True in document class, however it didn't help.

Was able to solve it by loading pgfplots after the \input{my-thesis-setup}.
