Change setup to use yaml file for all config/additonal input files

Currently we have:
- dataImportOptions.csv
- dataManipulate.R
- dataMatchColumns.csv
- dataNew.csv
- studyContact.csv
- studyMetadata.csv
- studyRef.bib
These will all go in a single yaml file. This should make adding of new data much more straightforward.
