Files missing when generating new project

When running foundation new in the CLI, the tool generates 99% of the project, except the files needed for bower. The tool finished, the success messages appears as they normally would as well. I have a few warnings due to the use of Node 9.6.1, but have tried other versions and still have the same issue. It seems the files are somehow being excluded possibly. I have tried uninstalling and reinstalling as well and still have the issue.

We switched to npm, please check the files where jquery is defined as dependency.
