The graph viewer (when editable) should have a trash can in the lower right corner. Drag nodes (singly or multiply selected) to the trash to get them out of the page. Double-click the trash can to open it. When opened, you can empty it or cut/copy nodes that you've discarded. The trash can should indicate whether it's empty, and there should be a menu command to empty the trash without entering it.

On further reflection, I don't think this would be worth the interface clutter that it would introduce. Deleting from the menu/keyboard shortcuts should be sufficient.
