where's the correct place to override settings such as shiftwidth, tabstop and noexpandtab according to my customs?

It doesn't look like this repo touches those (and there's no reason it should).
Can you set them the way you normally set them (presumably in ~/.vimrc)?

Yes, this plugin should not be messing with these settings because they are generic and not necessarily pertaining to less filetypes.
