Feature request.

Drag 'Unofficial Google Wave Notifier.app' to the Dock, then ctrl+click → Options → Open at Login. As a result 'Unofficial Google Wave Notifier' appears in System Preferences → Accounts → Login Items. Now you may remove the the icon from the Dock, and "Unofficial Google Wave Notifier" will still stay in the Login Items.

Oh, and there's actually a simpler way :-) Open System Preferences → Accounts → Login Items, click on a 'plus' button and select 'Unofficial Google Wave Notifier.app' from Applications (or wherever it is installed).
