I am getting the "Repository is not empty" error when downloading the shell script, despite the new repository being empty.

If you can visit https://github.com/${username}/${repository}/graphs/commit-activity and see no graphs, then it should work. If you see anything other than a message on that screen, you do not have an empty repo.
