There are several softwares in the list which are not fully free, because they have either anti-features or proprietary/non-free dependencies.

exactly!
the only really free software can only exist today with #agpl
and even then some will fail because agpl still allows to make code that can only be used with non-agpl (such as a plug-in for wordpress, for instance).
