Inconsistencies between chapters

The last PRs introduced a few inconsistencies in the chapters between us
- Learning goals and solutions are on
##or###levels - state of snakefile either omits irrelevant parts written before or not
- output of snakemake runs omits output from all run rules or not
For consistency we should unify this
