arguments in usage examples are unclear

The readme document contains some usage examples. However, it is not clear what the supplied arguments in these examples represent. Please can some clearer descriptions of these examples be added? Distinction between references and alignments would be especially useful.

e.g.
minisv.js e -n | bash <outfile.rsv> where:
infile1 is a ___ file derived from ___ containing ___
...
