Omitted files from repository, only 1000 pulled. Missing artwork.

When downloading the repository, Github limits to 1000 and cannot pull anything else.
I am missing boxarts and snapshots.

You may want to use git instead. https://github.com/libretro-thumbnails/libretro-thumbnails#install
git clone them.
