In the file:
Measure 341, staff 14 (contrabass), musical content of the last beat is missing. It should be a rest.
The error comes from the source encoding, here is the PDF generated from source MusicXML data:

The opposite problem (overfilled measures) occurs through a transcoding error in the following measures:
- Measure 364, staves 1 &2.
- Measure 365, staves 1 & 2
- Measure 366, staff 1 & 2
- Measure 367, staff 1
Example problem in measure 364, where a tuplet is three in the time of eight instead of three in the time of two:
