Is there a way to convert all the markdown files to allow org-roam db to sync them?

You can do some scripting yourself to add the YAML frontmatter with an ID to every markdown file in a directory.

Any ideas on how to fix the back links as well?

What do you mean by "fix the back links"?

Are you saying you would like to create backlinks out of the existing file links among your markdown files?
Once you have IDs for your markdown files, Md-roam should automatically look up the ID of the linked file and add backlinks to the database. It works on my end...
