pca, mds: are we still outputing both by default?

i lost track while i was away, although i am sure there has been an email around about it....so i add it as a bug.
Is it in manual?
It is now.
The section:
=head1 Difference between PCA and MDS
in bammds.pod should hold a description explaining the difference.
Then reason for only outputting MDS per default is that the normal user will be confused by PCA.
The code is fixed in [299].
Update the .pod file with explanation.

Remove explanation --pca and --mds from manual, effectively hiding those options from the users.
ok, but —pac still works to generate PCA?

yes but its perhaps different than expected: i.e. its not a
patterson-pca, its a pca on the allele sharing distance....
i am trying to figure out the difference...that will be my last
issue...of the day i hope.
