Question regarding multiple barcodes

Hello,
I have a question regarding the parameter --barcode_start and barcode_end. If I have 3 barcodes within a 100bp read that span almost to the end, do I just put the barcode end as the end of the read? The sequence between the 3 barcodes should be the same but most likely will have indels/mismatches. Or do I put the barcode_start and barcode_end positions separately for each barcode? Thank you!
