For us it's the same. We enabled it and added system/nginx modules but they won't be enabled. What do we miss?
Resulting config the modules writes is:

  config.modules:
    enabled: true
    path: "/etc/filebeat/modules.d/*.yml"
  modules:
  - module: system
  - module: nginx
