Final Module Reconstruction script not generating output correctly.

Module reconstruction script shows all the Modules with code 4 (meaning not present). But when I upload exact annotation file to the KEGG Reconstruct Server manually. (The URL that you access from your code), This gives number of complete, incomplete and intermediate module lists.
Why this is happening.

Note: code works without any error. Except the xml parser error, but I followed instruction to set parser manually.

Even after that the output is not generated.
Please address the issue.
