Discuss Improvements for HasModifiedFiles Edge Cases

Motivation
We have scene a handful of edge cases that our partners have experienced with this check over the past few weeks, so it might be a good idea to discuss those edge cases (and any others) to come up with a better, more robust check.
Starting Point
The idea for this issue came from the below PR comment, where we could probably do things a better way.
