references not coming though markdown conversion where there is a bib file

Currently all references seem to be appearing at the bottom of the long document (I need to check fully, but it looks that way). the question then is how might we make them appear chapter by chapter, and not at the bottom in the markdown formatting. It might be that SAGE production will just take care of this.
