I think the Intro would benefit from a section setting the scene for the main types of data your tools have been designed to work with (i.e. genomics data, specifically RNA-seq, ATAC-seq and single cell RNA-seq since you have examples of analysing these kinds of data in your thesis – I know liminal is broader than this, but for the sake of a simple narrative…) I liked the term you used ‘biological data science’ but this is fairly broad, and such a section would help narrow things down for the reader. Data from these platforms is ubiquitous though = your tools are likely to be useful to many analysts.

Intros usually include a few nice summary figures – not sure if you can weave one that summarises the types of data analysis you’re looking at, or the tidy data analysis philosophy and how you’ve applied it to genomics data analysis). Again, this could help orient the reader.
