Fix threading issue with ltrage command

This command works fine with one thread but issues arise when multiple threads are used.

Somehow these changes were reverted and the old behavior for doing all the analysis in the same directory was brought back. Reopening...

I brought back changes from topic branch and I'm going to re-release v0.02.
