The SPI communications between FPGA and BL616 definitely need more details. If BL616 is acting as a FT2232 bridge (according to reported USB VID/PID), then I'd think the SPI is another endpoint, and could be running in parallel with UART. So why the need in having the "choose" command in BL616 terminal? What is the function of BL616 being a SPI slave? If it's mimicking the FT2232 behavior, then it should be a SPI master, not slave. The description of that part (SPI protocol, the need in switching UART vs SPI, etc) would help greatly.
