It works fine with Adv Dupe 2 (which everyone should be using in my opinion) but not with the default one (you deserve to die if you use this) or Adv Dupe 1.
Does anyone know any idea to detect if an entity was spawned by a duplicator to prevent this perhaps?

Right I'm going to have it enabled by a clientside convar connected to a NWBool Var that tells if the users wants it to run. It's a hacky fix at best.
Tempted to say just use AD2
