This seems to be an issue of GAMS rather than Toolbox.
Turns out that the case in some of the input data's table names changed between opening the Input editor, probably due to GAMS being case insensitive and therefore writing e.g. ugroup instead of uGroup to Importer's input file. Because of the slightly different table names between the specification and the input file, Import editor 'lost' the mappings.
