working with submodules: which folder

For a version with submodules, which folder should be submodules, and what configuration should the have ?

03_data/001_nameofexpriment : one data submodule for each experiment, here most should go git-annex, but for readme files
06_dissemination/02_manuscript : this will be shared probably more widely, it is of special interest for the PI. Note that most projects will maybe only have a link to a document using a collaborative writing tool.

How to handle sharing figures and making it possible to share manuscript with figures ?

use case: one project with 4 people doing different types of experiments.

Any user specific folder, will there go to misc, should they be private ?
any need to get user specific dissemination folders?
