Output gives strange results

Using the basic command:
$ ./pprepair -i inputfile -o outputfile -fix
gives in some cases strange results.
For example, I have in my input shapefile those 2 polygons:

And in my output shapefile, I have this result:

Is there a way to solve/avoid this problem?

Can you send me these polygons? Are you sure that the green one doesn't have any weird feature on the overlapping area?
You might want to try other repair operations using the advanced mode...
