The encoder schematic (the purpose of which I do not understand. Which part of the block diagram you made was that?) is in the following link with file name encoder_as5040.sch

I am having a hard time wrapping my arms around this controller.
Probably because I am not using KiCad?

No she does not, they still need to be ordered...
At this point we have remaining "issues"
- Program Arduino Pro Mini with some "sketch."
- Communication between Arduino and Ras Pi
- It would really be good to see a schematic for the controller we are using, sadly it is in KiCAD. It appears that the communications off of the controller to the RasPi is using RS-485.
From Zulip covering this particular single issue:
- Rotctld, SatNOGS Client, etc.
- Pollolu boards okay? Re-mount using pin headers.
- Arduino to RasPi serial connection
- Arduino Pro Mini responds to serial EasyComm commands
