Test CoreScanRunner when ion is lost and using ReloadingScan

This does not work in our lab code, but it is using an old version of CoreScanRunner. Change our automated microwave calibration to use CoreScanRunner from the new scan_framework code and update CoreScanRunner, it needed, to work properly when either an ion is lost or when yielding to a higher priority experiment.
