Necessity of alternates directory

Do we need to include the /alternates/ directory with unwrapped footers and header?
It may make sense to cover this through documentation instead.

I can't say for absolutely positively sure, but yes, I think we're going to need these alternates and more. For example, if I had a child theme to maintain, I'd hate to have to keep it in step with header.php just so that I could build page templates that brought the #jacket and #binder wrappers down to the template level.

We've handled this with filters and other approaches for now.
