`Font shape 'OT1/TeXGyrePagella(0)/m/n' undefined`

コメントアウトすれば、

とうぜんmath部分はCMになってしまう。

そもそもnewpxmathがうまいことロードされておらず、イタリックは確かにNewpxmathぽいのだが数字やローマンはCMUのままのように見える。式番号はおそらくだがGyreでは…。文扱いなのだろう。

\setmainfont[Ligatures=TeX]{TeXGyrePagella}

よりも前に置くことで解決した。
