Looks like a mod Repurposed Structures is changing something with tree placement involving the BushFoliagePlacer, and I assume the purpose is to stop jungle bushes from placing leaves inside of temples and other structures. Whenever a tree is grown stunted in Endemic it will use this foliage placer (or if an oak is grown in a Jungle). The error involves the large sapling generator, however, so it was either a jungle, spruce, or dark oak sapling. Were you growing a sapling next to a structure like a village perhaps?
I can not reproduce a crash. However, this mod will stop Endemic from growing any large (stunted) trees, in my experience. The saplings will just disappear. This would be that bush foliage placer involved.
Endemic does not change initial world gen, only sapling functionality, so if it crashed it had to involve a sapling.
