MSn data deconvolution and visualization

We acquire MS data in the MSn continuous (rather than centroid) mode, producing data in 4 channels: low collision energy, high collision energy, lock mass and UV. The TIC and XIC that are visualized in El-Maven v.0.12.0 look not so good – discrete lines with sharp drop offs.
How can we deal with this issue?
